It is really not unusual for taskbar icons not to load on every reboot. This is particularly true when you have quite a number of them. It also is a pretty good indication that there may be icons loading on startup that are just not needed. My guess is that you have quite a number of items in your startup that probably could be disabled and accessed when you actually needed.

Gunnner do you have a lot of icons in the taskbar area? It may be that the taskbar is locked and that would limit the number of icons that would appear. Right click on a blank part of the bar and see if there is a check by "lock the taskbar" if so remove it and you will be able to expand the area by dragging the small line that will appear if it is unlocked. It may be that your dog is just there and hiding from you.

More importantly why is Winpatrol shutting down?
    As per Popup.
If Winpatrol is running, then the Icon will be in the Taskbar.

Hi Gunnner.I just read that Windows Defender, has the ability, to shut down Winpatrol.
Disable Windows Defender, and see if your problem, goes away.
A long shot, but worth trying.
A screenshot of your start up programs may be helpful. :)
